How can the Yankees be 3 1/2 games ahead of Boston? When does a team ever win a half game? I don't get it...

I believe it happens when one team has played more or less games than the other team.

Yeah, when the season is over and all the teams of import have played 162 games, the numbers will be all even. If teams like the Tigers and Royals miss a game they won't make that up since it has no playoff implications, but otherwise all games will be played.

Another discrepency though would also come about if a one-game playoff is needed to determine fourth and fifth place (for the wildcard). That one game is considered part of the regular season, so it is conceivable to have a team finish with 163 games played.
